The calculator finds the probability of missing every out, then subtracts that value from 100%.
An apparent out is not automatically a winning out. A card that completes your flush can also complete a stronger flush or full house for an opponent. The calculator treats every entered out as equally successful, so the quality of the result depends on the quality of your out count.
